Generally with direct charges the connected account is responsible for the fee(s). Of course this depends on how the account is configured: https://docs.stripe.com/connect/disputes#direct-charges
If you can share an example pi_xxx ID that you've disputed I can check!

Normally I'd expect the fee to be debited immediately on submission of the dispute:
The fee for receiving a dispute is deducted from your account balance when a cardholder initiates a dispute

There's nothing wrong with your account configuration from what I can see. There's just no fee for the dispute when I look and I don't know why
