You would want to register domain on each of the CA, programmatically

Register domains for payment methods

For certain payment methods, you must register every web domain that shows the payment method if your integration uses Elements or Checkout's embeddable payment form.

Okay and I should I expect to see a limit ?

I could potentially add all custom domains and our customers’ subdomains but will probably only use the former.

No I don't think there is. Of course you want to avoid rate limit (on API calling)
