you are basically right, for custom checkout you can use either manual capture or the two step confirmation flow

Damn ok, which method would you recommend for my situation? Is the confirmation token usually the recommended option?

I would say the confirmation token, yes. This way you collect all payment details and can handle any shipping selection etc before creating/updating the payment intent

Also you would probably run into some issues when using for example non-card payments. Some payment method are basically auto caputre only.
