Could i clarify, what do you mean by the Checkout page automatically deducts from the Customer's balance? because the Checkout session you sent has not been paid yet

So for the applied balance comes from the Customer Invoice Balance, as seen here.
When your Customer has a positive Invoice balance, the amount gets auto applied to the next Invoice. In this case it gets applied to the next Subscription Invoice payment.
Whereas for checkout sessions with mode=payment , it wont be applied
This doc here gives a further explanation for this
