If I create an invoice, "pay" it and mark it as
paid_out_of_band, will this flow be able to replace my existing home-baked invoicing system?

Will Stripe Invoicing pricing (0.4% per invoice) be applicable in this case?
No, there won't be any fees:
https://support.stripe.com/questions/marking-an-invoice-paid-out-of-band#:~:text=You can mark an invoice,select the 'Paid' option.
Thanks @shut coral . One more question. There is no way to associate said invoice with the PaymentIntent right? I will have to recreate the entire items + pricing + taxes structure when creating the invoice to reflect the accurate data from the payment intent as it was captured (for example, taking into account EU VAT, Reverse Charge, etc)?
No there won't be any PaymentIntent created for out of band paid invoices
