if customer use a CC that is more costly than expected for Stripe fees, I want to ajust our application fee according

Ah, there is not a way to update the application fee: https://docs.stripe.com/api/application_fees

Instead, you could use https://docs.stripe.com/payments/accept-a-payment-deferred?platform=web&type=payment where you collect the payment method first, then determine the application fee and create the PaymentIntent with the correct/ final application fee
