Yes you pass it to the configuration parameter: https://docs.stripe.com/api/customer_portal/sessions/create#create_portal_session-configuration
You first have to create the Billing Portal Configuration via https://docs.stripe.com/api/customer_portal/configurations/create
Oh I just re-read... you are talking about Payment Method Configurations?
Like what PaymentMethods would show up when updating PaymentMethods via the Customer Portal?

Ah I see. No, that's not possible. You can't set a Payment Method Configuration in a Customer Portal Configuration.
It would be under features_payment_method_update if supported: https://docs.stripe.com/api/customer_portal/configurations/create#create_portal_configuration-features-payment_method_update
I can put in a feature request for that.
But not possible at the moment.

I think it makes sense to add it - after all, it is possible when creating a checkout session

Yep I can understand the desire... it just hasn't been built/prioritized yet.

if we use a checkout session to display a certain selection of payment configurations to a user they should have the same list available later when they manage it through the portal
