Can you share a payment intent id where apple pay shows up as expected and also one where it does not?

You haven't registered the domain on the Standard Connect account that you're doing direct charges on: https://docs.stripe.com/payments/payment-methods/pmd-registration?dashboard-or-api=dashboard#register-your-domain-while-using-connect

As I understand - there is global setting or UI for it, it needs to be done via API for each connected account. Is that right ?
Or can I at least set it from my main account in the UI somewhere ?

If you are using Direct Charges this is something you will need to do for each Connected Account.
