There's no work around to this. For subscriptions the Application Fee has to be a percent of the payment.
I'll submit this request as feedback to the appropriate team.

Thanks a lot. I would appreciate if you could add to the feedback that this seems to be an issue for developers using Stripe. At least this is what I got when looking into forums and stackoverflow.
