These certificates are something you create with your Apple Developer account. Stripe cannot regenerate them for you.
As for the domain association, my read of Apple's documentation is that you would need to update your SSL certs for your site. I don't think you would need to update the domain association file. Again, this isn't something Stripe can do for you.

Okay, interesting, the Stripe documentation reads as if this is very handsoff. But I am assuming that's only for verifying the domain initially.

Correct. Since much of the details are between you and Apple, we don't document those steps. You could make an argument that we should be more explicit about this and I can raise this point with our docs team.
