If capture_method was set to manual before, then how/when were you capturing the payment intent?

We have an $intent->capture() call but only for card payments as far as I’m aware, unless something else has changed somewhere

Regardless of payment method type, you'd need to call capture if using manual capture
At what point to you make that call in the code?

Yes but with automatic capture enabled it still doesn’t capture automatically regardless
