No that's not possible with Stripe Checkout.
You would have to use a Custom flow here where you create the PaymentMethod up front and then charge it, like in: https://docs.stripe.com/payments/build-a-two-step-confirmation
That seems okay but negates the Checkout feature we use. Is it possible to amend the application fee using an extra API call after a transaction exists? Or should we initiate a transfer request to make a charge to the merchant's Custom Connect account?
You can't amend the application fee. What you could do is just set the application fee to the highest amount you would take and then you can refund a portion of the Application fee to the Connected Account afterwards once you know the payment method type that was used.
