I am creating a paymentlink using the CheckOut Section API
Customer is recewiving the link well, and paying it...
and we receive the payment on the StripeDashboard..
My question is
When we create the link, is there any way of passing a reference and it will be reflected on the payment too?

Yes, we have a client reference ID that you can pass and then refer to later https://docs.stripe.com/payment-links/url-parameters#streamline-reconciliation-with-a-url-parameter

If you are talking about the CSV from exporting your payments page, then yes this is a column that can show up there. Unfortunatley we don't know much about reporting otherwise so you may want to test this out to confirm
