to clarify "We will need to create a new Setup intent when the customer orders from a country they haven't ordered from before." -> Need to create a setupintent connected to the relevant stripe account they are ordering from, since each country is associated with a different Stripe account.

When they return to the original country (e.g., order from US, then Canada, then US), will creating a new setup intent remove their existing saved payment method?

Creating a new SetupIntent in the US account will not remove their existing saved payment method. However, it would make more sense to create a new SetupIntent in the US account if the customer wants to save a new/different card/payment method.

Ideally, you should be creating a SetupIntent for a specific Customer so you should know whether that Customer has any saved payment methods when they return to the US account, for example
