No the flat fee Price should still get prorated if I remember correctly
Best thing to do though is test it out to make 100% sure
You can use Test Clocks (https://docs.stripe.com/billing/testing/test-clocks) to do this testing quite easily

do quantity changes of a product get prorated? maybe i didn't model the upgrade right?
Yeah quantity changes should get prorated, can you provide the Subscription ID that you tested with?

There should be a toggle in the Dashboard for whether to prorate or not
