Yep, this can happen in Checkout payments on-session I'm afraid, specifically when the bank requests 3DS/auth for the initial payment request (when you customer clicks 'pay')
You need to update your integration/webhook to handle those scenarios. Most people would discard any of those events where billing_reason is subscription_create: https://docs.stripe.com/api/invoices/object#invoice_object-billing_reason
