the customer updates the payment method for that subscription (via an API call from our app, not the Customer Portal)
Can you share more about this? How exactly is the PaymentMethod being collected?

Using CardElement, which passes the new payment method to our server. The server then uses the api to set that payment method as the default for the subscription.

The behavior you see is expected. During the next smart retry, we'll use the newly-set default PaymentMethod on the Subscription. If you want to trigger immediate payment, your approach is the correct one (to make a call to /pay the Invoice)
