Yes, Checkout can be used with 3DS. Have you tested this with one of our 3DS test cards? https://docs.stripe.com/testing#regulatory-cards

Quick question: Is 3D Secure automatically enabled on Stripe Checkout or the Merchants have to get it enabled by Stripe support?

You don't really "enable" or "disable" 3DS. Issuing banks will decide whether additional authentication is needed when charging a card or setting it up for future off-session usage. Checkout support for 3DS is supported; no additional action is needed by support
