Unfortunately, no. There's no way to take out Stripe fees separately from the application fees.

The only workaround I can think of is what you've attempted already which is estimating the Stripe fees and then refunding the application fee if you've collected more than that

Right, but that would cost another transfer fee to Stripe, surely?

All good. Is there a way to determine whether a transaction will be a negative fee?

Also, what is the best way to estimate the fee for a transaction? A user entering a credit card and using apple pay incur different fees - but they're both card options.
