the existing invoice has a payment link and I do not want to accept those payment methods.

Sure. I have an outstanding invoice for a subscription but it apparenlty includes a Legacy ACH method, which is not a method but is instead instructions on how to wire money. I want to have this invoice payable by the ACH method. I've removed all other payment methods from the subscription, but the invoice seems to have not been updated.

You would need to update the Invoice itself: https://docs.stripe.com/api/invoices/update#update_invoice-payment_settings-payment_method_types

Although I'm not certain you can update that after the Invoice is finalized. You may need to void the Invoice instead.
