I guess that's likely just an oversight in how the toolkit works today yeah. I can flag this internally for sure
You'll likely need to migrate those subscriptions manually, or speak to our migrations team: https://support.stripe.com/contact/email

Can I ask specifically what the use case is for zero-quantity items? Just so I can share with the team

Sure, we implement special discounts in our side of the product. We use the zero quantity for subscriptions that are given 100% discount in our platform
