If you wish to remove the item from the subscription, Subscription Update API can be used with setting the item to be deleted with deleted field to true: https://docs.stripe.com/api/subscriptions/update#update_subscription-items-deleted
Your system can remove the subscription item after receiving customer.subscription.updated event with subscription status in past_due
