Which APIs/UIs are you using today to collect payments?

Parsing client_reference_id to prevent duplicate customer creation in Stripe, but that makes it a guest payment and guest payments can't be retrieved directly via the API
This is the crux of your issue. In reality, you should configure your integration to create Customer objects (cus_xxx) that can be re-used and are retrievable via the API
