hi! we don't really officially support Cordova. But yeah I think I would expect that to not work. Having Apple Pay work on a web page using stripe.js requires registering the domain (https://docs.stripe.com/payments/payment-methods/pmd-registration?dashboard-or-api=dashboard#verify-domain-with-apple), but this is not a real web page with a real domain name you can register, it's your Cordova app.
I already configured apple merchant and enabled it from xcode
that only applies if you're building an native integration in a native iOS app(so using our stripe-ios Swift library, or a React Native app). It's separate from a web-based integration using stripe.js.
