Hey there, this is mostly something you're going to need to speak to the plugin providers about to see what they support.
Broadly, invoice branding is a single configuration at an account level, so having two distinct branding configurations would require using two separate Stripe accounts, presumably one for each line of business.
Reporting to QuickBooks is something that can be configured with webhook events, or a plugin, or your own integration. If you want to power this via those plugins you need to talk to those vendors.
