Yes, this is possible - a card issuer/bank can choose to still require authentication on future payments even if the card is set up correctly. When this happens you would bring your customer back to your site or to the hosted Invoice page so that they can confirm payment and complete authentcation
We've even got some dashboard settings you can enable to see automatically send your cusotmer a stripe hosted email when extra confirmation/authentication steps are required (at https://dashboard.stripe.com/settings/billing/automatic)
