Still doing a bit of looking. The problem you ran into with duplicated fields is exactly the concern I had with using custom fields for this.

When you enabled tax_id_collection, did you see any new field appear?

Only if I choose another country, such as Canada or Germany

I did a search, and it does look like it's expected for us to not support collection of those within Checkout Sessions currently, but I'm filing feedback that this is something you'd like to see introduced in the future.

Until that happens, I do think collecting that information in your own UI is going to be the best approach.
