Yes, you can pay invoices directly using the API

How would we do that? If we implement the Stripe Elements on our website, how would the system know which invoice to pay?

You can either collect payment method details and use the Invoice /pay API, or you can expand the invoice's payment_intent and use the client_secret with Elements to complete payment:
