As mentioned in the doc https://docs.stripe.com/payments/during-payment/charge-shipping?payment-ui=checkout&dashboard-or-api=api:

Only Checkout sessions in payment mode support shipping options.

If the Checkout Session is in subscription mode, shipping rate will not be supported

Do you recommend that users create separate sessions for subscriptions and payments then?

If shipping rate is required, then it has to be two different Checkout Sessions
