I've read about setting up future payments https://docs.stripe.com/payments/save-and-reuse?lang=python but I dont think I can charge customer using this method
Why ?

Docs said that line_items are required unless setup mode

Also, in line_items we specify price_id but I don't have price because I just need to put this money in customer's balance for future discount

Yes

In that cas you can edit the customer creadit balance later not with the checkout session
