Or does, perhaps, the SubscriptionSchedule take into account the Subscription object's cancel_at_period_end flag on it's current phase?

cancel_at_period_end will only work if the current phase has 1 cycle (month/year) left.
Right, so if my first phase is a month long, it'll cancel at the end of that?
There's nothing built-in for that. You will have to either remove the other phases, or release the Schedule and set cancel_at to the end of what used to be the end of phase.
