@signal phoenix I'm assuming you are using connected accounts with the type: 'standard' and using the flow of funds called "Direct Charges" https://stripe.com/docs/connect/direct-charges is that correct?
If so, the connected account pays the Stripe fee on the full amount you charge the end customer. Your own application fee is irrelevant in that calculation and there's no way to change this.
