Okay, I've got it! Enlisted some help for this. The reason the Checkout Session isn't prefilling this customer's saved card is due to dynamic tax rates.

Using dynamic tax rates will always prompt customers to provide billing address details. We don't fall back on their saved payment method + the billing address associated with it so as not to prefill the wrong thing
