Not sure I'm fully understanding the scenario you describe. You're creating a subscription in Apple Pay? Is there a Stripe subscription at that point?

No there is not!
The problem is that right now I have only Stripe integration but the Apple store doesn't allow me to submit the app! So we already have a subscription for Digital products and for submitting the Apple store we need to implement that for the in-app Apple store.

So the question is how can I connect Stripe to Apple Pay like that?

CASE: Subscription was created in Apple Pay and the update subscription will be in stripe payment. Does the stripe have integration like that or not?

Yep, you can't use non-Apple 'subscriptions' for in-app purchases via the iOS App Store. We talk about this here: https://stripe.com/docs/apple-pay#using-stripe-and-apple-pay-versus-in-app-purchases
