Hm. The rub is that we don't know the source ID. Essentially, we have a customer that claims to have sent money to this bank account number, and we are looking to confirm / disprove that they actually sent it.

Gotcha, then if it is just a one-off I'd recommend working with our Support team on this via https://support.stripe.com/contact/login. They will have the proper tooling to inspect if the funds were sent to that Source and locate it for you.

We have the account number and routing number that they sent their money to, but the account number doesn't match their Stripe customer ACH account number so now we don't know where the money ended up.

Is that also something that we should work with the support team on?

If they sent it to a Stripe-based Source, then yes they can help you locate that.

So basically yes, you should work with them to confirm whether it went to the wrong place within Stripe, or whether we don't have the funds within Stripe at all.
