I want the customer to update his card details (e.g. expiry date)

You can either use a Setup Intent+Payment Element to create a new PM representing the updated card, or you can collect these details yourself and pass them in the API call you linked to.

Is it possible to pre-populate the PaymentElements? Or the user will input again his card number, expiry date, and cvv?

No you cannot pre-populate the card details. The only default values you can set are defined here: https://stripe.com/docs/js/elements_object/create_payment_element#payment_element_create-options-defaultValues

That depends on what you want to collect. Using the method you linked to, you can only update the expiry date
