Customer John, pays $100 in one transaction, you get $100, you pay the Stripe fee ($3.2 in the US) and the rest is in your balance. It contains you own fee and the balance for the connected account

I don`t know if it is good practice but maybe we can create connected account for us to transfer fee to it?
