That 3 products * 2 price setup sounds good based on what you described. Conceptually, you should use separate products when the _thing being paid for _ is fundamentally different

eg, if your starter/pro/premium options have different features available, the customer is getting a different thing, and separate products make sense

I would say for your scenario you might want a separate Enterprise product for negotiated pricing

Because adding custom prices you the other products will make it hard to use features like Customer Portal to self-serve the non-enterprise customers
