I don't know if I understood your problem correctly but for my company I had to edit the "Default footer" of my invoice template to manually add the vat ID and other legal informations.

I added my ID in test modus but not in the normal one. I check my test modus invoices and there is the VAT ID missing.

Glad to hear, if you country laws asks for more legal stuff on the invoice (like me) just use the "default footer" text area, its very useful to include everything you might need on your invoice
