Yes Apple Pay still requires a verified Apple Pay domain for the domain where the Payment Element is hotsed.
Right so if I've got checkout.example.com as the platform that is verified. Do I need to on a Connect account level tell Stripe/Apple that checkout.example.com is verified. That's what we were doing but I thought that wasn't necessary.
I thought the Payment Element meant that Stripe handled that.
No, that's Checkout Sessions. Because Payment Element is still embedded in your (or your CA's) site, you need to have the ApplePay domain registered

If the Payment Element is embedded in their site, yes.
It's embedded in our site checkout.example.com which is verified but not individually for each individual Connect account.
So are customers coming to your site and making Apple Pay transactions?
Yes, using Connect account credentials for out clients.e
In that case you should be just fine with your platform's registration
