I know that using direct charges with custom accounts is not recommended in the documentation, but it really fits our use case where connected account are responsible for any Stripe fee (processing, refunds, disputes)
In standard account, at the end of the month you always get an invoice from Stripe with processing fee
I would like to to know this invoice is also issued for custom accounts and if yes how can I retrieve it via API

I don't think it is generated for custom accounts, no.
Also if one was generated hypothetically, even then custom accounts would have no way to access it since there's no APIs that allows you to retrieve fees related invoices.
I'd recommend talking to our support team about this as they're experts on fees and can help look into it further but my understanding is that this isn't something that's supported today (which is why we recommend using a Standard Account)
