Sorry for my late reply, you can apply the coupon/disount to the related phase :

so if I leave the schedule as it is and modify directly the subscription, the coupon will get deleted when the next phase will get applied?

If the coupon isn't applied to the next phase, then yes no discount will take place in for the next phase.
