One option is to add a metadata for all object created from app v2, and filter according to that.

Yes, but metadata is not propagated to related models. For example, creation of subscirption metadata, does not propagate to paymentMethod

Any other approach that comes to your mind. Do you think that it is bad approach to use same account for multiple versions of the app?
Ideally you should create another Account I think:

I would suggest that there exists some global parameter, like stripe connect account, which would be propagated.

That's not supported for now. The recommendation is to create a new Stripe Account for projects, websites, or businesses that operate independently from one another.
