every single time we want to make a Direct Charge on a PaymentMMethod stored on our platform account, we should be cloning the PaymentMethod first and using the clone for that Payment?

Yes.

You attach the Payment Method to a Customer on your platform so it can be reused. Then, for each direct charge, you clone the Payment Method to the connected account and create a new Payment Intent. No Customers on the connected accounts.
