I am wondering if leaving the "Payment Link" screen open by the customer may cause inconsistencies with the server side session. We wanted to check the specifications.

unfortunately I don't know what you mean by the "payment link" screen(what API are you calling?) or what sort of inconsistencies you are worried about.
