Customer should only be able to pay the invoice with payment methods which are attached to his account.

No! its not showing avialable payment methods

Instead every time they do they payment , payment method is getting added

You can't do it like this unfortunately. You can either charge the saved payment method without any customer's action, or let the type in a new PM.
