Apple Pay is only shown under certain circumstances. It will only show in Safari and you must have your domain registered. See: https://stripe.com/docs/stripe-js/elements/payment-request-button#verifying-your-domain-with-apple-pay

They are turned on there, but as I said, in the settings section for managing payment I have it Off by Default. So you're saying this section supercedes the payment options page, and it's turned on by default because it's a Stripe service?
Yeah. So checkout actually works a bit different. Link is treated as a part of the card payment method
So you need to disable it explicitly in the checkout settings
