There's generally no difference between those methods in regards to the SCA optimisations we apply and the output (i.e. an authenticated re-usable Payment Method)

Having a look at the PaymentIntent you shared.
So this PaymentIntent was done off_session (meaning the customer wasn't there to compelte the 3DS)? If so you should use off_session: true when creating the PaymentIntent https://stripe.com/docs/api/payment_intents/create#create_payment_intent-off_session
