I have a small click&collect website four our small restaurant, we try to make it possible for customers to order and pay online with their lunch cards such swile or any other lunch card providers (we are based in France)

stripe is our payment system

You will need to handle the cards yourself somehow. I don't know how they work exactly, but when you register that some card was used, you can give the customer a discount with Stripe. How are you doing payments? With Stripe Checkout?
