Due to the type of service we sell, we must issue two invoices per purchase, one in our name and the other in the name of the owner of the product.

Ah, interesting. You may want to generate your own Invoices instead of using Stripe Invoices in that case, I don't think we really have the ability to generate a second Invoice for the same purchase with different details like you're describing.

So I was thinking of creating a checkout session with an invoice enabled and at the same time an invoice in the name of the connected account and marking it as "paid"

I guess that might work, but as you pointed out you would need the same Products, Prices, and Customers on both of those accounts, and you would need to duplicate them manually.
